The bird's-eye view of Shinjuku area in Tokyo. It appears in the first cut, title back, and one more time in the 3rd episode.
This picture was taken from a high-rise building in Ikebukuro.

Takaki walked these way in Shinjuku.

Shinjuku Sumitomo Building. Takaki's cell phone rang when Takaki was walking in this place. It was from his ex-girlfriend Mizuno, but he didn't get the phone.

Takaki went to this convenience store and read a science a magazine about space probe Elish project. Elish was launched from Tanegashima in 1999, and Takaki and Kanae saw it when they were walking to their home. (Note: Elish is a fictional space probe.)

JR Oyama station's platform. Akari was waiting for a train bound for Ueno at here.

A view of buildings in Shinjuku. This scene appears only a few seconds. (Japanese DVD 57'54'')

This overhead walkway appears in 58'14'' in Japanese DVD. The sign on the side of walkway says it is Omotesando in Shibuya. The high building in background is NTT DoCoMo Yoyogi Building.

This is NTT DoCoMo Yoyogi Building viewing from Shinjuku Southern Terrace. Takaki was smoking at here.

These pics look very much like to the final scene, but they are different. I guess Mr Shinkai re-designed this railroad crossing to fit his film, or he may have used other railroad crossing.
